manually prune a backup dataset?

You can if you have spare disk space with which to work.

 

Investigate the "Transfer" procedure in Retrospect, whereby you can transfer the contents (all or part) of one backup set to another. You can use a filter (selector) in the process to exclude certain files or only include others, etc.

 

Just create a new data set, do the transfer as desired. Test well the results before deleting the old backup set.
