can't finish scan

basic senario.

I have a snap server that is a 1tbyte server and is at about 75% full. There are certain folders that when retrospect gets to and starts a scan I get an error that the Folder nesting was too deep, contents ignored. I have checked these folders from explorer and it counts up about 40,000 to 45,000 files and about 4000 to 4500 folders. The machine I am using has 3gigs of ram. Why am I unable to backup these folders? Am I really running out of ram while doing a scan?

 

I have the backup scripts set to ignore .AppleDouble folders and a few others that our Mac users drop on there. Is there anything I can do to get my backups to work?
