If retrospect encounters "trouble reading: tape name (0), error 206 (drive reported a failure: dirty heads, bad media, etc)" during a compare.

How does retrospect handle this? will it recopy or compare during the next run of the script? Or, if it doesn't do anything what should I do when I encounter this ( other than: clean head, check connections etc) to ensure that the data was OK?

No. If the error had occurred during the backup phase, as contrasted with the compare phase, it would not mark the file as backed up, and would do it again on the next run. Others have requested the ability to do a "compare only" phase to validate the snapshot; you might want to make such a feature request too.

Change the tape.
