Extra files and folders Express HD 2

I recently installed Retro Express HD ver. 2. When I set up a backup with only a few folders in the root directory chosen, the program backed up a number of additional folders and files. I selected folders a b and c, but the program also backed up d and e even though I didn't select them. Just a guess, but could these be other entries in the root directory from the same sector or the same sector in the FAT? The volume being backed up is the first partition of a hard disk and is FAT 32.
