There's nothing to fix.

 

The file/folder structure of OS X includes some items that the Finder hides when you are booted from the drive.

 

When you view an OS X drive attached to a machine running off some other volume, the Finder will display some (although not all) of these items.

 

Retrospect restores a drive completely, including these items (otherwise it wouldn't work). This is not a Retrospect issue/problem; it is just how the operating sytem behaves.
